So what happened to Rex?
The vet says he will get "sedated" but what exactly does that mean? It doesn't seem like Mr. Hoggett will shoot Rex up every once in a while so it must have been something permanent. What kind of drug was it then?

Not so long. Just once around the sun.
Sedation is just a shot to relax an animal (or person) heavily. If it doesn't knock them out, they will have very little energy. It's often used in animal surgery, or in the case of this movie, to keep Rex from going bonkers. By the end, he's clearly no longer sedated.
