They had him standing on uneven ground most of the time.

They also used a body double in some parts, like when Martin and Clifford are in the airport and it shows them from behind getting on the moving sidewalk holding hands.

Actually i think he is really that short.Im guessing that the other actors were just taller that him. The guy that played Martin Daniels according to his profile he is 6 feet tall. which means he is 5 inches taller than Martin Short.plus different camera angels could help Martin Short to look shorter also.but this is my opinion.
