They were always extremely close but the wikipedia entry says that the series finale "implies she has fallen in love with him."
I went and tried to find a scene in Beyond Chaos with them in it. He flies her to her farm on Venus and she asks him to stay for a while he says he can't. She asks him if he can return after his work is done and he says he will never be done.
Their last conversation in the show was:
"Marsala... Marsala I-"
*He puts his hand on her cheek*
"I cannot be a part of your life Nara Burns. You have roots here, like that tree. You will rebuild this farm, marry, raise a family. My future lies elsewhere. I will return to visit you, if I may. You and your children."
*He leaves in his E-Frame*
"Goodbye... Marsala."
*She cries a single tear*
So it seems to me they probably were supposed to be romantically feeling for each-other, and they both knew it by then. From what I understand they were never actually together though. I'm not sure they even could have been in the traditional sense. Neo-spaiens are still human but they aren't capable of sexual reproduction, so we don't know if they are even capable of being physically romantic like Terrans.
It strikes me as a very strange but interesting concept. And while they probably would have done so more completely if the show had continued but I kind of wish they'd resolved it one way or another between them.
