I thought this myself as a kid and am still bothered by it today.
My ignore list is quite large.
I kind of figured that they lived deep in a big rainforest where humans hadn't lived for hundreds of years, so they assumed they were extinct. They have only recently come back to that area, which is what we are seeing.

The hand-prints at the beginning of the movie are a reference to ancient cave paintings from 20,000+ years ago, so it's probably been about that long since they've seen humans. If I were a fairy, I would have thought they were extinct too (if not just a legend).
