The part where Willie breaks into the apartment:

Carl has Molly take a walk with him, the implication being to lure her away so Willie can get in. Willie gets in, and Sam follows Willie around the apartment... but after a minute or so, Molly returns from the walk? That seemed barely enough time for her and Carl to get downstairs.

Then Sam follows Willie to his place where Willie makes a call to Carl (We have to assume its Carl, because thats the only person that would make sense for that conversation and situation)
"Couldn't get it. She came home." But wouldn't Carl already know that Molly returned to the apartment within a few minutes of stepping out? He was with her, no?
I wonder what the "going for a walk" looked like from their point of view... where did they actually go and did they part ways immediately, and if so why would Carl just leave knowing that Willie was there?

True you'd think Carl would try to stall her a little bit longer to give Willie more time to find the codes but like you said she was back in the door within 2 minutes and we know that Willy entering the loft was planned because of Carl's eagerness to get Molly out of the loft. Just a flaw in the writing I mean maybe they didn't want the viewers to suspect Carl although I'm certain the audience was way ahead even before Sam got killed. Also agree about the phone convo not making a bit if sense because Willie would've realistically responded with " You should have stalled her for a little bit longer" or "What'd you expect she was back in the loft within a minute" but obviously with Sam being in the room it would have gave away that Carl was involved which the writers were not ready to reveal at that point in the film.

It's a minor flaw.

I think the best explanation is that Carl and Molly left, walked down the street together, then Molly pretended she was going in a different direction to Carl so they separated.

He thinks she's going for her walk but she's actually doubled back and returned to the apartment.

I really think the intention was to "go for a walk" with Carl. Not just walk him downstairs. There's a bit of a deal made by Carl about getting Molly out of the house, so much that he got slapped over his insistence.

Even when Oda Mae is trying to translate she says something like "When you got back from your walk with Carl, he watched you undress...." That's not typically how we refer to walking someone out of a building.
