In this movie every bad guy has some deformities. Why is that? Just to show they're bad? Never read the comic or whatever this is based on.

There was the belief in psychiatry at the time the comic was developed that criminals had deformities and that's why they were criminals. The term "degenerate" comes from psychiatry and means that people were genetically degenerating.
So, two odd people generations ago had a baby, that baby was weird, that weird baby meets a weird mate, they have a corrupt baby, that corrupt baby meets a corrupt mate, then they have a psychopathic morally retarded dangerous baby.
We still have subtle theories like that floating around.
