Did the NTIs deliberately destroy the submarine or was it an accident?

I wondered this myself. If they were so peaceful, why did they let the sub crash and kill all those people on board?

This really doesn't make sense in the theatrical version, or its a least a bit befuddling. I believe this is due to cut scenes. If you watch the directors cut, you learn that the aliens are not peaceful, exactly.
