SPOILERS AHEAD, Read at your own peril!

The one serious plot hole in the movie is the shoot-out inside the police station when Elliot helps Weller escape. Neither should've been able to make it out of the police station, they would either have been arrested or shot. Officers would not have stopped to ask, "why did you shoot those two cops inside a police station, were they dirty?"

Nobody knew what happened until after Dalton had left. Nobody heard the shots over the alarm - that was the point of pulling the alarm.
