I'm sorry if it sounds daft, but I'm really confused as to why she just left near the end...I feel like she could have had a better departure rather than just walking off like that.

She was angry at Skeletor. Evil-Lyn felt Skeletor was just going to keep all the powers of Grayskull for himself and not share them with her, so she abandoned Skeletor to fight for himself.

Thank you, this should always have been obvious to me!! It actually would have been awesome to have seen her join forces with he-man and his posse near the end.

I don't think that's possible. Even though she betrays Skeletor at times, she's still out for her own evil gain.
