When Alex came to the apartment pretending to be interested in it, she made it very clear she was pregnant. When Dan came home and saw her there talking to Beth, Beth even mentioned it. Yet when Dan admitted to Beth that he had had an affair with Alex, Beth acted totally surprised that she was pregnant. Seems like a major goof to me.

I think she was just still in shock at the revelation. She quickly remembered however and said "She's...it's yours?". So she didn't act shocked for long, she was just temporarily blind-sided by Dan's confession.
