I came in to the movie right before Arnold Friend shows up, so I was completely confused. I vaguely remember the story that the film is based on, however, I'm at a complete loss as to what the end means for Connie. Was she horrible to her sister previously? Was there a significance to dancing with her to that particular song?

Connie wasn't necessarily horrible to her sister, June, but she has plenty of disdain for her (June was a secretary at Connie's high school, June was slightly overweight, June didn't dress well, June was the apple of her parents eye, etc.).
I think after Connie's experience with Arnold Friend, she appreciates her family more than ever before, hence her slow dancing with June to "Handy Man". Connie is also realizing that being pretty, slim and well-dressed isn't all that it's cracked up to be.
