Any difference between the DVD's?
I'm going to buy the DVD. On Amazon there are a few different versions. I was leaning towards the double disc with both movies. I'm wondering about special features, commentaries, etc.

shareGo with the double disc set. There are a number of reasons why. First, there is some extra footage in the Jane Doe cut and some are in 5.1 audio, which is really nice. Also, the second movie is pretty funny, as well. But, I caution you to purchase the right disc. That 1998 release sucks and comes with a big CAVEAT EMPTOR sticker, which is buyer beware. To be honest I don't think you can get the 1998 release anymore.
Remember, the original DVD from 1998 sucks big time, because the audio is unsynchronized, making for a tough "watch." However, that supposedly has been fixed in latter versions of the movie. In fact, some of those latter versions are in 5.1 audio, as mentioned before. So, Universal FINALLY did what they should have done in 1998. Nothing like getting the public to purchase the same item twice, right?

The Blu-Ray has the best sound and picture quality but not a huge improvement over the dvd sadly.

Be careful with Amazon. Sometimes they slip you a copy and not an original like you'd find at FYE (that goes for CDs too).
