Because deep down he really did care. Mister couldn't help the way he was raised. Maybe he was secretly hoping that Celie would eventually find the letters but said nothing about it. In the end he brought the sisters back together (after Celie had told him off) and that was his redeeming quality.

I think it was partly that, deep down, Albert did care a little and couldn't bring himself to throw them away.
It could also partly be a control thing, he might have gotten a private kick out of holding the letters of a strong woman who refused him & a wife he dominated.
