Which version should I see?
I've never seen Dune but I'm interested in watching it, but what's the best version? theatrical or extended?
Also what other sci-fi movies would you compare it to?

Spice Diver's fan remix - and if you can't get that one, watch both of the other ones. They each have scenes that the other didn't include.

To the OP, I would recommend the theatrical first. Dune is potentially confusing. I like complicated plots and stories, and I had a friend explaining and elaborating to me as I watched the theatrical the first time. He also provided insight from the book, which enhanced things for me.
If you have read the book, the film is easier to get but may be disappointing in some respects. If you have not read the book, I cannot recommend it enough.
As far as comparisons, there is the obvious with Star Wars, but I think that one only works with rudimentary concepts and not tone. I really can't think of any out there that seem a fair comparison.
Never having read the book, I found the extended version easier to follow.

You should see the paper and ink version, it's a bit more involved but makes much more sense in the end.
With regard to the films, either. They're both *beep*. So you'd probably be doing yourself a favour by seeing the shorter version. My advice is not to bother.
