Did Cobra ever win?

I seem to remember a Episode where Cobra wins in the end. But I'm not sure which one. Its been bugging me for awhile since I want to see it again.

there was a two part episode called "worlds without end" in that one a few of the joes ended up in an alternate reality in which cobra had won

that might be the one you're thinking of

That was the first episode(s) that came to mind for me too. There's also another two parter, 'The Traitor', a story where [part 1] leaves you thinking that not everything is hunk-dory. Plus each episode of the various 'Mini-series' ended in a cliff hanger where the Joes were often in peril or had lost a battle.

I saw thoughs eps. I was thinking of a different one. I thought it was a one parter, they may have played it off as a draw. I'm not sure it been 20 years since I've seen it. I just remember being stund that the bad guys won in an 80s cartoon.

Hawk declares the battle a draw in "Computer Complications" because both GI Joe and Cobra lost an aircraft carrier.

that is absolutely correct, I just watched that episode last night...great f ing cartoon episode...it added a bit it of seriousness to it also, but there were some sexual inuendoes in it as well....

There was one where it was a draw, I remember.

I remember an episode where Cobra goes to an island to steal a treasure and GI Joe pursues them. While on the island they get into a scrape and have to work together to escape. In the end will see the Cobras flying away in a helecopter while Cobra Commander taunts the Joes with the treasure that he has successfully stolen, but the Joes let it go because some greater goal has been attained (can't remember what) so that was sort of a win for Cobra.
