The reason it sticks is because of none other than Chuck Yeager's gruff persona as 'Fred the Bartender':

Fred (after warily sizing up the new guy at his bar): You want...whiskey?

Liaison Man: No thanks, Fred.

Recruiter (Harry Shearer): I'll have a Coke.

Fred (incredulous): Coke?

Recruiter: Uh-huh. In a clean glass.

It was pretty insulting since you're assuming the bar's glasses are dirty. You should either say Nothing or not drinking.

If you're worried about the cleanliness of the stemware, get the whiskey. It'll kill the germs.

It's meant to portray the recruiters as milquetoast government slobs... which they were.

That's probably the best way to guarantee you're not going to get a clean glass.
