Wait, Skip didn't cheat right? I know Jonahan did but didn't Skip just have a high score because he worked hard? Is that why he said "*beep* you" to the investigator then, bc he worked hard to get a good score and then the investigator tried to say he cheated?

My take on that scene was the investigator was also attempting to persuade the students into informing on each other.
Rob Lowe simply told him to go screw himself.
The plot twist is, it's assumed he would inform on Andy McCarthy in retaliation for having an affair with his mother, so actually he rises above the occasion on two separate levels.
He said it because he was offended that the investigator implied he cheated because he needed to impress his dad. Probably also extra pissed because Jonathan did cheat and wasn't suspected at all.
