to drag the crate back under the stairs when dex was speaking to the grad student in the hallway. If the crate was nailed down how did fluffy know the original location of the crate and why would he return to that area? How would fluffy have felt safe in that location if he was not able to peep out of the crate (assuming he could not).

In the movie they don't call it fluffy. I would remember that
Tom Savini, who created the creature and did the special make-up effects (he plays the trash man with the earphones in the end) in the movie, nicknamed it "Fluffy".
