1. He wasn't looking shocked. He already knew she was one of Kimba's mistresses. His look is more one of intensity - ramped up on adrenaline having just been in an intense firefight.
2. It was his plan all along to put a good leader in charge of Zangaro (Dr. Okoye). In Col Bobi he saw the potential for another megalomanic dictator. He didn't like him nor did he like Endeane. To fight to overthrow Kimba only to hand over the country to a dangerous fool like Bobi would be a waste.

Walken's character has a pretty intense stare throughout the film. For example, when he is in a restaurant in France meeting a Frenchman (called Benny?) to discuss getting an end user certificate, his gaze is not much less intense than the one in the end scene.
I thought in the end scene there was an element of disgust with her for being Kimba's mistress.
