Actually, that's a pretty common reaction after a severe psychological trauma, such as having his entire world revealed as a lie. Alternatively, all he sees is a dead civilization, without runners. His city has living people, so Sanctuary is false and his world is true. It's not that great a stretch. He also hasn't been party to Logan's information from the computer, which pretty much confirms that no one renews on Carousel.

I've always had the feeling that Francis always knew there was no renewal and that Carousel was just a death sentence, but he was in denial.

EDIT: I mean obviously we as the viewer know it's a lie. But what exactly was supposed to prove it to Francis? Seems like it basically just Logan telling him so.
The film explicitly presents the huge differences between Logan and Francis. Logan is inquisitive almost to the point of bad taste, and almost immediately begins questioning everything around him. Francis, on the other hand, is not only content NOT to ask questions, he KNOWS that no good can come from it. On his own Francis makes a lousy detective, but his skills as a Sandman seem to complement those of Logan, thus they make an excellent pair. MUCH has been discussed already about the exact nature of the relationship between these two young men, but it is at least clear that, in Francis' mind, any other considerations are greatly overshadowed by the sense of hurt and betrayal he feels over Logan's decisions. Given his almost psychotic desire to confront and fight Logan to the death over these issues, it seems reasonable that he is not quite ready to embrace the truth about The Outside.

Also probably his massive denial which Logan was showing up. Making him question everything.
Yes, there have been a lot of discussions about Logan and Francis. Many of us think that Francis was in love. And when Logan betrayed everything they stood for and the life they led, it drove him insane.
Whatever Logan felt, I don't think he ever thought of Francis in that way. Did he fool around with him during their orgies? Definitely. Remember, the circuit setting in Logan's apartment accepted EVERYONE. If he was only interested in women, the setting would have only been for women. So he did have affairs with men.
The thing with Jessica, well it was love at first sight. Something that Logan didn't recognize but Francis definitely did. So there was jealousy, a lot of it.
The fact that they see everyone dying and no one is ever renewed?
They all live in complete denial
Realizing this is a movie it was still very difficult to believe Francis could follow Logan & Jessica every way they went starting from the Love Shop.
How did he find the hidden entrance?, how did he know they went down instead of up? After passing by Box how did he know which direction they went leaving the cave? Of all the buildings how did he know which one they were in? Too convenient!
