I think the most precise and accurate genre is "Neo-Surrealism." It also fits into the broader category of "Experimental" film.
I wouldn't be surprised if Jodorowsky himself considered it part of the "Inspirational" genre of film.
Although I wouldn't consider the film to be primarily a comedy, there are plenty of obvious satirical moments, especially in the "planets" segments. Think of the gun shaped like a menorah, marketed to Jews, with another shaped like a cross for Christians, and so on.
If I were choosing a genre based on IMDB's broad categorizations, I'd pick "Fantasy" as the most descriptive (with "comedy" as a secondary genre).
I'd personally like the film to be considered part of the "weird" genre.
