There was a car chase on the Chicago elevated tracks in The Blues Brothers; I assume it was a parody of the chase in The French Connection. That's the closest scene I can think of.

A car chase inside the subway tunnels? The great obstacle to that would be the highly-charged third rails. The movie would have to make it clear that the power had been turned off the length of every tunnel. And how about a plausible explanation on getting motor vehicles inside a subway station to begin with. Using elevated tracks is one thing; an SUV chase along the indoor C line is crazed!
