at the end, when the donkey was taken to the place where it got shot, what exactly did the thieves have in mind? Seems to me like they were trying to ship some valuables across some kind of patrolled border.

That's exactly what happened. Gerard and his mate were attempting to smuggle contraband stuff - not sure what, but it looked like either perfume/wine/cigarettes in the saddlebags - across the border, to make extra cash, but got caught by the border security guards who fired shots, causing them to run away and leave Balthasar who got shot in the leg in the process.
