No. The cows were not killed. It was all done with CGI and stunt bovine.
shareI think it was one of the early experiments in mass hypnosis, actually. There were subliminal messages flashed on the screen and the moos on the soundtrack were backmasking for "The cows are dead now...feel upset."
Quite effective. The stunt's really held up over time.

No cows were killed. If you watch the scene carefully you can see how it was shot and edited. The soundtrack had the sounds of the gunfire & recordings of cows mooing in fear, but no wounded animals were shown because none of the animals were hurt.
