I'm watching the show for the first time on Encore Westerns, and I'm curious if when the series gets to the point when they were rotating Cheyenne, Encore Westerns is going to skip over the other two.

No. There are a couple episodes where Ty Hardin and Will Hutchins appeared on Cheyenne (and one on Maverick where Hutchins parodies his Sugarfoot role). But in the 3 or 4 years I've had Encore Westerns, I never remember the channel showing epsiodes of Bronco or Sugarfoot.
In the later Cheyenne episodes you do see the opening where all three shows are mentioned.
