The 2003 one, for sure. Not only is it a better film overall, it's also much closer to the tone of the book.

The Disney animated version is a classic and wonderful in it's own way. As someone else noted however, the '03 live action version is much more along the lines of the book. The animated version is much more kid friendly for sure where the live action one is darker and would likely be more appreciated by an adult looking back at childhood lost, which is the theme of the story.
Personally I like the live action one for being more faithful to the book and I think the Peter Pan is the best ever committed to film. But I do own this one as well and love a lot of things about it.
