Because it was the Fifties, and the Hays Code didn't allow even super-powered law enforcement robots to run around naked. I'm surprised that the movie got away with letting Gort wear just his skivvies - Robbie wore a metal parka, and the Lost In Space robot had to wear a rather formal-looking jacket with a turtleneck underneath.

Why is Gort wearing pants?
Two reasons:
1) Gort is sentient so he has modesty
2) He's hung like a Buick and Klaatu was afraid of offending the 50's sensibilities of the ladies.
