What Megan said. Note that Mary & Colin did not get caught, but it was a close call. In the book, she did sing him to sleep when she visited him in his room the first night, but she did not get caught.
Even in the movie, when Colin was sneaking back after spending the night in Mary's room, I think what he was hiding was the fact that he could walk, not that he and Mary were friends - he felt perfectly entitled to have Mary brought to keep him company in his room.
In the book, Martha found out Mary & Colin were friends because the next day at breakfast, Mary told Martha that she had met her cousin Colin. Then when Martha went to Colin's room later that day, he told Martha she had to bring Mary to see him whenever he wanted. At that point they did not tell Mrs. Medlock about it, but one day when she & the doctor walked in on Mary sitting with Coin, Colin did not even care about being found out - he just went into young Rajah-mode and anounced that the house staff was to bring Mary to him whenever he wished.
In the 1993 movie version, Martha finds out that Mary & Colin are friends before the other staff, because she sees Mary's foot sticking out from under Colin's bed when Martha & Medlock show up to give Colin his electrical leg stimulation treatments (those treatments were not in the book or other movies at all, but I actually thought it worked, so am not complaining). The later when Colin was having a fit and Mrs. Medlock was out, Martha resorted to bringing Mary to Colin's room to see of she could calm hin down. Which she did. Medlock arrived back to find Mary in Colin's room, and ordered her out, but Colin countermanded her.
