What happened to Tom and Mike's father, the cop who whipped Tom early in the film? At first, I thought that perhaps Tom and Matt had shot him (the cop killed during the botched fur warehouse robbery), but that funeral was for one of Tom and Matt's friends.

No, Tom did not kill his own father, if you look at the scene immediately following the shooting of the cop when Tom looks at the body he shows no signs of recognition or shock which he surely would have done had it been his father.

Also Tom's father looked pretty old when Tom and Matt were children and that scene was around ten years later so in any case he would have been too old to go around chasing after villains at that stage.

From what I have read city police forces in the North East were subject to a lot of criticism in the the first thirty years of the 20th century (in one case by no less a person than J Edgar Hoover). There were accusations of lazyness, incompetence, corruption and drunkeness and that is more than likely what Tom's father died of.
