Everything I've read seems to suggest Apocalypse will be the last X-Men prequel film so she shouldn't have availability issues.

Well, I just think that it would get a little confusing to have Sophie play two iconic redhead comic book characters. Besides, Jean Grey is much more interesting than a love interest role interest role like Mary Jane. So I don't believe that Sophie would be even interested in that.
Well, a few actors have already had multiple comic book character roles.
Halle Berry was a Catwoman, and was also Storm.
Ryan Reynolds was the Green Lantern, and is also Deadpool.
Ben Affleck was Daredevil, and is also Batman.
Chris Evans was the Human Torch, and is also Captain America.
Ray Stevenson was the Punisher, and is also Volstagg.

Catwoman, Green Lantern, Daredevil, Fantastic Four and Punisher: War Zone were all big failures. So it was no big deal for those actors to move from such forgettable roles to much more promising comic book projects.
But my point is not so much about comic book roles, but more about the iconic redhead aspect. Sophie already plays the main readhead girl in the most popular TV shows, Game of Thrones. Now she is going to play the most iconic readhead comic book hero in X-Men:Apocalypse. And Mary Jane is probably the most iconic redhead love interest out there.
I just think that all this is way too much. Not every known redhead character has to be played by Sophie!

First of all, Jean Grey is going to be a small part of X-Men: Apocalypse. Jennifer Lawrence, James McAvoy and Michael Fassbender will be driving the story. Sophie's just playing a young version of the character that I'm assuming they come across but I doubt she'll be a pivotal role much like Quicksilver made an appearance in Days of Future Past but hardly drove the story.
Also, Kirsten Dunst is going to be more remembered as Mary Jane since she was the first so I don't think Sophie would have to worry about being associated as THE MJ or as someone who plays all the iconic redhead roles.
I think it'd be good for her to play MJ. It would be her first female lead role in a major American blockbuster and would likely make her even better known to Americans who don't watch Game of Thrones.

Sophie's role on X-Men: Apocalypse may be small, but theoretically she plays the most important female character of the X-Men franchise. Also, Famke Janssen is already 50 years old. So even if X-Men: Apocalypse is the last movie of the prequel trilogy, I think that there is a good chance that they might also use Sophie as Jean Grey in future X-Men movies that are set in the present or in possible spin-offs.
But all these things depend obviously on the reception of X-Men: Apocalypse. So until then I don't see any reason for her to join another big franchise as love interest that might clash with her schedule on Game of Thrones and future X-Men movies.
