I noticed in at least two episodes of Stargate-SG1 that theres references of his character Col. O'Neill thinking about her. Were they a couple ever in real life?

I don't think so; she was married to Malcolm McDowell for a decade, then had a relationship and married Ted Danson. They were involved in different projects. I could be wrong though.
